The comic isn't really clear on it. It definitely implies the Deacon has become a giant mountain on LV-223, but it never explains why or how. I'm not a massive fan of the comics so I couldn't say more than that.

Maybe the engineers saw human beings as a mistake. With the disease and sickness as well as war and killing each other the engineers probably saw their creation which was humanity as a failed experiment and sought to extinguish it. Well mabye from their perspective. That or they were going to use the black goo to transform humans into the ultimate lifeform such as Elden from the Prometheus comics.
Personally I believe the Deacon as a species to be the "father" to xenomorphs. Essentially the most pure, untampered version of the xeno's.
The Deacon in Promethias is merely a member of that species, not the literal ancestor of what we know to be Xenomorphs. Deacon's could have been the long extinct species, and the freak circumstances just happened to bring that particular varient of the Xeno family back. I don't think the entire situation has to be the literal, be all end all of a deacons creation, just; goo, trylodite and engineer (or any other species big enough).
Under this idea our current Xeno's still exist as they have been forced to adapt to surive as a species, with Deacons being their long dead ancestor (and now revived). Along with the constant cover ups of each Alien race's existance, it could explain the "unknown" factor of humans not knowing what the hell they are potentially dealing with.
As for the Deacon turning into a mountain, that could have something to do with potentially having Engineer and the black goo being the basis of its DNA. After all, life of earth is based off Engineer DNA, and whatever he consumed during his sacrificial death. It wouldn't be a huge leap to assume something simular happened with the Deacon due to is creation. Perhaps its own DNA just began to break down and change naturally over time.
Even though there is no solid evidence to prove the Deacon is a related species to the xenomorphs, or is even an ancestor to one as there is in fact a missing link between the two alien species. The creation of how these aliens come to be.
Well, they have mechanical/organic appearance, which leads some to belive they were manufactured, and apprantly have natural predators, so I personally think that they were orginally a species of their own, but taken by the Engineers, their DNA sompressed or something like that, thus creating the Black Liquid, and for the Xenomorphs being destroyed and nearly forgotten, the Black Liguid remaning, somehow something went wrong and the Engineers died out and millions of years later, The Deacon being created through a Trilobite, so... Black Liguid=Xeno DNA, Trilobite=Proto-Facehugger,Deacon=Protomorph (Proto-Xenomorph).
Deacon is not a proto-morph, its not a xenomorph or a precursor, it likely shares a common source with them but it is a seperate species....The Engineers simply have different bio-weapons, all parasitic. Xenomorphs just being one of them.
The black liquid is more advanced than Xenomorphs in its capabiities and potential. hence why Engineers are still killing xenos but happily collecting urns to use against humans, its their current weapon to use.
The deacon is its own thing and is more organic that the traditional xenomorph. I think it was originally supposed to be the ultramorph but a couple of the design elements were changed. We will never see what it looks like as an adult. Maybe.... possibly we will have a slim chance of seeing it again in the next movie following Alien:Covenant or the following movie.
The thing is the Deacon's DNA is made of human and Engineer alterations by the black goo. The black goo wouldn't be "Xeno DNA" since its a substance that only changes the genes of an abiotic or biotic structure to create something else. Originally made by the Engineers since these alien beings were experimenting on them most likely. The Deacon lacks the biomechanical structure and resembles somewhat like the Beluga xenomorph, Ultramorph, and Neomorph. Also, the Trilobite wouldn't be called a Proto - Facehugger since the squid like creature is basically human when you think about it. Since Holloway and Shaw had sex and during this time the black goo has already infected Holloway making his sperm altered then Shaw gave birth to this monstrosity. This alien offspring. In the old drafts the Deacon was originally going to be called the Protomorph or Proto - Xenomorph. However it is an old script/drafts so it's relevancy is pointless.
